The same thing happened to me a few years ago. It turned into a big mess. I'm not sure if Yahoo has addressed it yet so all I can really tell you is to have an offline draft where you enter all the picks yourself.

You need to make sure everybody preranks their players. THey need to put their keepers as their first picks and they need to exclude everyone else's keepers. It's kind of a pain, but it works even if someone doesn't show.
